Kong and his protectors undertake a perilous journey to find his true home, and with them is Jia, a young orphaned girl with whom he has formed a unique and powerful bond. A Pensacola Apex facility seems to be under assault by Godzilla just as employee Bernie Hayes, the presenter of a Titan conspiracy theory podcast known as the Titan Truth Podcast, has completed uploading material revealing suspicious operations there. Bernie stumbles into a curious piece of equipment amid the remains of the building after Godzilla's rampage that resembles a big robotic eye

Meanwhile, Apex's founder and CEO Walter Simmons enlists Nathan Lind, a former Monarch scientist turned Hollow Earth theorist, to assist them in their quest for a tremendous energy source on the Hollow Earth, a subterranean realm under the Earth and the secret home of the Titans. Nathan is cautious at first since his brother attempted to investigate the Hollow Earth, but was killed by a powerful anti-gravity barrier within the tunnel. After Walter discloses that Apex has constructed Hollow Earth Aerial Vehicles, specialized vehicles capable of withstanding the gravity field's pressure, he eventually accepts.

Nathan, Ilene, Jia, and a crew from Apex commanded by Walter's daughter Maia board a customized barge with a barely drugged Kong locked up to keep him from escaping. Kong grows restless and anxious one rainy night, and begins pulling on the shackles that imprison him, but Jia calms him down by allowing her and Kong to touch fingers in solidarity as Kong signs the word "home" much to Ilene's surprise. The next day, Ilene describes to Nathan how she raised Jia as her adopted daughter when violent and unpredictable storms swept off the majority of the Iwi and her parents, but Jia was the only survivor due to Kong's protection, which resulted in the two developing a relationship.

However, Godzilla is confused by depth charges, allowing Kong to surface for air.

Nathan, seeing no other choice, determines that the crew should instead shut off all of the ships' power in order to fool Godzilla into believing that he has destroyed them and Kong has been beaten, which they finally succeed in doing. Godzilla looks about at the shattered fleet with a puzzled expression on his face and then swims away, certain that he has triumphed. As a result of realizing that Godzilla may resurface if the ships are reactivated, the survivors adjust their plans and instead fly Kong to a Hollow Earth entrance point in Antarctica, the location where Ghidorah was first frozen. Jia reveals to Kong that his house is via the front door, but that he is apprehensive about going through it.

Walter intends to vanquish Mechagodzilla by channeling the powers of the Hollow Earth. Apex is assaulting Godzilla because he and the Titans are being replaced by humans. Ren is sitting inside the severed head of Ghidorah that Apex got from Alan Jonah five years ago, operating Mechagodzilla through radio waves.

Kong accepts Godzilla's challenge and, with his axe in hand, makes his way through the hole made by Godzilla's atomic breath to Hong Kong, followed by Ilene, Nathan, and Jia in their HEAV. Kong fights Godzilla again when he arrives in Hong Kong, this time gaining the upper hand over the Titan to the point where he shoves his axe down Godzilla's throat to prevent him from firing his atomic breath. Kong discovers that his axe can not only block but also absorb Godzilla's atomic breath and uses it to harm the Titan in the thigh, however Godzilla takes the axe and discards it. After dodging and evading Godzilla's attacks with the help of Hong Kong's buildings and superior agility, Kong retrieves his axe before unleashing an explosion that knocks both Titans back, leading Nathan to believe Kong has won the second round.

Godzilla is so taken aback by Kong's power and ability that he spares his life before walking away, leaving him still alive but severely injured.

Back at the Apex headquarters, Walter enthusiastically instructs Ren to dispatch Mechagodzilla to eliminate Godzilla. Ren cautions him against utilizing the new Hollow Earth energy source without first conducting tests, but Walter dismisses his pleas and tells him to activate the mecha. Simultaneously, security apprehends Bernie, Madison, and Josh for invading Apex headquarters and transports them to Walter. Madison blames Walter of inciting Godzilla to war and caused all of this, however Walter boldly answers that he took responsibility for allowing humanity to fight back against Godzilla and the Titans.

As Mechagodzilla prepares to fire its red energy beam down Godzilla's throat, Kong leaps onto the robot and redirects the beam into the air, saving Godzilla's life in the process. Realizing that Kong saved his life and sensing an ally in him upon seeing that he is not an enemy, Godzilla helps Kong fight against Mechagodzilla.

Godzilla notices Kong holding his axe and supercharges it with his atomic breath, allowing Kong to dismember Mechagodzilla limb by limb and tear its head off before resting his treasure.

Monarch has constructed an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia are out on a morning stroll with Kong when they happen to see him pass by. After signing "home" to Jia, Kong leaps to the edge of a cliff, pounding his chest and roaring, proclaiming himself as the king of the Hollow Earth and joyfully accepting it as his new home and realm.
